Didn't learn the skill before finished twilight palace, then I went to then castle entrance, here came the cutscene and bo! golden wolf disappeared forever! Why would that happen???

sounds like it got softlocked because the cutscene and Link's spawn point is on the same place as the golden wolf, so yeah, pretty much lost forever. Can't remember if that happens in the GameCube version too.
