So like if Super Mario 64 has a 3DS port that works great (at least on new 3DS) would it be possible to do that with Mario Kart 64? Would it run better than the emulated version?

If you have an Wood-Computer, than the 3ds Ported Version is oc better, but an normal to really strong PC is equal until to better than Ported.
