Checkpoint (for savegames), Anemone (custom themes), TwilightMenu++ (NDS game launcher) and TWPatcher (improved NDS scaling filters) just to name a few.

universal updater is nice
You should definitely get FTPD for the 3DS and WinSCP for your PC. These let you tranfer files between the two over wifi! It's so convenient, especially when you want to deal with your 3ds's backplate screws!
