I had a modded 3DS a while ago... I had pokemon bank on it and it never really worked, maybe it's cause nintendo shut down the servers for it...
Its cause you are using pretendo, it just doesnt work with pretendo. try switching back to nintendo for bank.. and then you can switch back :]
